The best time is July through the end of October. June is a bit early (but I saw some in June), and, November is a gamble.
I went to Galapagos on the Deep Blue in July of last year and we had a ton of whale shark action. We were getting at least one whale shark for most of our dives at Darwin. There is plenty of hammerhead action to be had in the lulls between whale sharks. Don't forget to pack the wide angle...
